It is possible that there might be an adjustment problem with the clutch that is not allowing it to dissengage fully. Since shifting is smooth while sitting still, I doubt it is the clutch though.
Ten to one, your synchronizer (sp?) rings are worn a bit.
The synchro rings guide the gears into each other when they try to mesh together during a shift. There are a few layers of them between the gears that act like a constantly adjusting ramp for each gear tooth. If they get worn, the ramp effect doesn't work very well and the gear teeth can bump into each other's ends. The synchro's are made of a much softer metal alloy than the gears themselves so they will wear out first, and are much cheaper to replace than a bunch of gears.
Drag racing style shifting is extremely bad on synchronizers.
The synchro's are only important while all the parts of the transmission are moving. When you are sitting still, you could take them out altogether and the gears would still shift pretty smoothly because none of the gears are moving.
