Default 2004 cobra HELP

Hows it going guys? New to this site forum and was looking for some advice on my 04 cobra. I bought the Termi about 2 weeks ago with 37,800 original miles. When i open it up on the freeway in 2nd or 3rd gear the engine seems to hesitate abit and doesnt display a smooth boost(wine). I have no idea what it might be. The vehicle comes with a aftermarket dynomax cat back with x pipe;a cold air intake and 2.7 pully with tune. When i open it up and give it gas theres a weird smell that comes from either the engine or exhaust cant be sure. Since then its parked until i can figure out whats wrong with it. It drives great after i put it in 5th or 6th. Any advice is appreciated.

Does it not run good or does it only not accelerate good? How long, if at all, was the car sitting when you bought it? Did the previous owner tell you why they were selling it. Lack of blower whine and smell makes me think the belt could be slipping and you smell the burning belt. Does it smoke or smell of un-burned fuel? This next idea would have nothing to do with blower whine, but a bad clutch might explain lack of acceleration and smell???

its only when i step on it, it hesitates. when i get into 4th and so on, its runs smooth on the freeway. The acceleration is what im worried about. Im going to check the spark plugs and coils as well as have the ecu re-flashed and re-tuned. I may be running to rich since mabe the previouse owner didnt know what he was doing. The car sat at a dealership for 3 weeks before i bought it. The guy i guess traded it in for a new gt500. No clue though what the owner did to it such as programmers or internal mods. Im still in the process of going through it.

This could be a myriad of issues, from bad spark plugs, bad wires, bad gas, fuel pump, throttle body, mass air, tuning/ECU...needless to say, this should probably go see a good Ford mechanic or tuning shop
