on a 2003 cobra when you put on the 2.81 pulleys to you have to do anything else like use a chip??

Yes, anytome you play with the bost, its a good idea to load a new Program. You computer doesnt use a chip, rather a flashable memory, so you can use a hand held tuner.

I would think the best thing to do is get it professionally tuned on a dyno. This way after changing your boost, all the A/F ratios can be set up the right way, and everything is safe. I'm sure the hand held tuners work pretty good, but I would recommend, and always have been recommended to have it professionaly tuned on the dyno

I agree a dyno tune is the best way to go. But a tuner is also good because you can read and erase fault codes. I used a predator when I changed the pulley and then later had tuned on a dyno using my predator to change a/f.
