Is the 1999 and 2001 cobra the same engine?

My engine in my 99 cobra siezed up so i went to karkraft.com and bought a 2001 short block my mechanic said that it wasn't lineing up right or somethin like that i was jus wondering if they are two total different motors or if i have to buy a conversion kit or somethin cuz thats 3k of my money gone if thats the wrong engine. please help!

1999 & 2001 are the same, if you got it from KarKraft, I'd be suspect of you getting a 99/01 Cobra engine
