I'd remove the whole thing, take out the rusty bolts, and replace them with stainless or aluminum (my OE Bullit item came with aluminum bolts in those slots).
As for cleaning the aluminum, you might try wheel polishing compound.
The main problem will be that the stain has probably penetrated the oxidized top layer of the finish. A polishing compound will tend to fight this layer, and might cause the surface to break down and begin to get shiny.
With the door off the car, you might be able to re-brush the surface. This takes care, but is really not that difficult, you have to secure it to a flat surface, and then brush in the same direction over and over until its clean. I'd suggest using the original orientation so you don't gete a checkerboard or plaid pattern going.
I did this with a sanding block last time (this was a custom panel I made to fit my fuse box cover), and it looked good.
Requires a steady hand and patience, though.

My problem is that I've had it for a couple of years now and the "fake" screws have rusted and the main fuel door has gotten some black stains. Does anyone have any good advice to remove them?
I've tried hitting it with FW-1 cleaner, Goo-gone (lol), and standard aluminum/steel refrigerator cleaner (my fridge is the same color/finish as the fuel door so i thought it'd work). Nothing is getting out the black stains.
I figure the rust won't ever go away w/o dabbing it w/ some steel-like paint touch-up but how can I get out those damn black spots?
