Well first of all it depends on your budget. If you really want to do a Cobra swap, 2003/2004 Cobra swap is going to cost you $10,000 plus install. From this swap you would be seeing 360-380 hp at the rear wheels.
You could also just do a 2v 4.6L swap which wouldn't be terribly expensive. You would need the motor, recommended a Tremec TKO 600, or T56 if you have to buy separately, and plan to really build up the engine. If you don't then just stick with the transmission the engine comes with. You would also need an 8.8 inch rear end, and a 4.6L computer and wiring harness. You also might need to do a little suspension work with new sway bars, struts, and springs. You can usually find a fairly low milage engine with transmission for 2000-5000, and a rear end is going to be 500-800. For suspension you could install a Bullitt suspension kit which is around 500, and I don't know how much a computer is. This swap would get you 225-235 hp at the rear wheels, the same as the GT. You can find a lot of nice engines on eBay motors surprisingly, or just look around a scrap yard for a wrecked GT.
Your other option is to check out
SuperSixMotorsports. They have a variety of short block V6 strokers. I would recommend going with the 4.3 Long Rod stroker, and the Stage 3 Power Pak. It would end up being around $7000, but all you would need is an 8.8 inch rear end, a new clutch, and a tune. This would get you high 200's at the rear wheels.
What it all comes down to is your decision and price range. My recommendation would be that if you don't care about having a V6, then go for the V8 swap. It's the cheapest, and you can easily upgrade the motor to take a supercharger, or other bolt ons down the road. If you really want a mean V6, then buy a stroker, but it's expensive. And if you really want to go all out then do a Cobra swap, but its gonna take a long time, and a lot of profanity if you want to do it by yourself (getting it installed is easier).
By the way all of this requires that you put in a new mid pipe, and cat-back exhaust system.
