Are you wanting to stay a single-port or switch to a split-port? The single-port V6 is what the 94-98 had while the 99-04 had the split-port. Porting out the single-port engines can yield some great power especially when you start to use f/i. The same can be said of the split-port though. lol
If it were me I would work on building the car up first and then work on the body last. I am more about functionality than aesthetics though.
For suspension you could add a rear sway bar if you do not have one already, lower it with some springs/shocks/struts, and then possibly add subframe connectors and maybe lower control arms if you want to.
For drivetrain it depends. I do not remember what type of
tranny you said you have? If you have a manual you are going to need a stronger clutch than the stock unit. You can also add in an aluminum driveshaft if you feel like it. The auto
tranny's are strong enough to support the additional power. Although you can tune them so that they shift better, you can add the j-mod to them too.
For the rear end you are probably going to want to upgrade to the 8.8" GT rear end. It comes stock with a t-lok for traction purposes. Also look for a rear end that already has gears in it. 3.73's would be plenty for a turbo'd motor.
Look into some 17" rims and tires. If you do the 17" then you can add the Cobra brake upgrade which is amazing to the lightweight V6. lol
