engine swap 1996 Mustang 3.8 to a 1999-2004 Mustang 3.8...
When my 3.8 goes out in my 96', I'm looking to buy another V6 engine with 20 or so thousand miles (99-2004 engine). Which engine would you recommend? Will it cost much to replace my old 96' 3.8 with a newer 99-04 3.8 engine? Thanks!

The engines are cheap, which is why they're picking up in popularity. If you can find one, pick up an 02+ 3.8L or 4.2L, depending on what you want to do with the car. They have the same block, so you don't have to worry about accessories or fitment.
Around here a low mileage 3.8L goes for around $400, sometimes less if you pick one out of a wrecked car someone's parting out.
The cost is in installation. And that varies depending on local costs.

As long as the intake manifold is from a 99-00, you would just need to reprogram your existing computer.
if it's from an 01+, you'd have to remove the IMRC.

Go through the parts list at RPM-Mustangs.com and eliminate all teh stuff you'd already have.

You can take it to a dealership, and so long as the engines are of the same type, it's $89 to reprogram. If it's a different engine of the same type, you may need a chip (but the dealer in T-town would reprogram it with a 99+ program for $89, I can't say for other dealerships)
If they won't download a 99+ program into the car, you'd have to get a used chip, new chip, or programmer.
