So I've got a set of wheels that use the same wheels the stock pony rims do and they are in great shape. So if I get a set of pony rims can I have a shop transfer the tires? Or is it a one time deal?

I am not quite sure what your trying to ask. Rims have certain size tires they can accomidate. With that said the easiest thing to do is go to a Discount tire and see if they can switch the tires over for you. They charge per tire.

All I'm asking is can a tire (if it fits) be transferred to another rim if it has been used on a different (but same sized) rim.

If it's the same size rim, then yes.

Most definitely, They have a machine that makes it easy. Go to Discount tire if you have one. Even wal mart can do it most of the time.
