Problem passing emissions test

Hey guys I'm new at this so bare with me. I recently purchased a 06 GT with whipple supercharger only 16000 original miles. Runs great but didn't pass nys emissions test. I was told that it could be because of the way they tuned the supercharger. Any input would be greatly appreciated

What kind of test; and what is not passing? Most often is is the rear O2 sensors showing "not ready" because they are turned off in the tune. If that is it, then you need a tune that leaves them turned on. If the cats have been removed, you are basically screwed because it is very difficult to get a good rear O2 sensor reading with no cats; though I guess it can be done.
