I have never come across that in a Ford, but I had a Pontiac that took the dealerships 1 & 1/2 years to figure out that the computer was bad. It was under warranty, but since it wasn't throwing codes GM wouldn't authorize it's replacement under warranty. I traded it in for my Mustang.
Does the dealership send its technicians for factory training? They should have been able to figure out the problem if they had proper training and followed all the diagnostic steps. If you go back to a dealership, ask for an A tech to work on your car.
