There's really nothing that special about them. It's a GT with some additional performance parts that you could get as good or better from other aftermarket suppliers for half the cost. Collectability is debatable as there really isn't that much in them setting them apart from a regular GT, unless you really just want something with the name "Shelby" on it.
 
Just as 1960s Shelbys are collectible now and fetching six-figure sums, the same will probably happen to the 2007 Shelby GT in 40 years' time. Its value will be highest if you keep it in original spec as it came from the factory.
In 40 years time, anything with a functional ICE will probably be worth money. A 2007 4.6 3V Mustang likely won't be anything especially valuable.
