I have a very similar problem:

2011 GT rattle ~ 2500-3000rpm! HELP! - MustangForums.com

I could not find a discussion in this forum.

Please help.... only got about 100 miles on my new GT. Called the salesman and his reply is this: "The noise sounds to me like an inspection cover or heat shield that came loose by the bell housing and would make a tinny sounding noise. "

Will take the car to dealer's service on Wednesday.

Anyone encountered similar problem?

i have started to notice a rattle after the fluid swap. it is most noticeable in 3rd gear under load from 1500rpm up...
gonna have the dealer check it this week

Do you only expierience this when the engine is cold? If so mine does the exact same thing. I dont let the RPM get up that high until the engine has warmed up then the noise is completely gone. I'm sure it is piston or valvetrain noise from a cold motor. Perfectly normal. Keep those RPM's down or let it warm up before you drive it.

and mine happens engine cold and hot and just like other issues it's on a day to day base sometimes it's good sometimes it's loud

Mine does the same thing, but I doubt it's piston or valvetrain noise; or atleast I hope it's not. Why would it only occur at a certain RPM? To me it also sounds like a heat shield or something external that rattles until it heats up. Mine happens aroun 2200 rpms. It goes away in less than 1 mile before the car is even completely warmed up. It is annoying though.

Thanks ohiowaterfowler. I experience this regardless when the engine is warm or cold. Also, I don't rev the engine too high during this break-in period; I keep it between 2500-4500 RPM. The noise is particularly noticeable when the gear is in either 2 or 3 and gas is applied.

I don't know if this is related but... I also hear similar rattling noise when driving over bumps (small bumps at low speed). It does not matter if the clutch is in or neutral.

Sounds like the dreaded #8 death rattle. Get your affairs in order, or, Get under the hood at start up, listen for the noise, and then press on the exhaust manifold heat schields with a screwdriver at cold start, and see if the rattle stops......When all else fails, take it to the Dealer.......Plum

Don't think it's a #8, no smoke, loss of power or constant rattle... found another forum that talk about it in depth, there is a TSB on it as well.
