2013 mustang convertible window problem

Hi, new guy. Hope someone can help me out. Just bought a 2013 convertible. The rear driver side quarter window was not working and the top would not open or close. Replaced the motor from junk yard from 2013 mustang. Now the top opens and closes fine. Buttttt, one rear window opens while the other closes or vice versa. What do I do?
