First, doing so will probably void the warranty on the engine of your brand new car so I suggest that you should largely leave the engine and transmission alone for the first 5 years of ownership unless you want to give a dealer the means to deny a warranty claim. They could make an argument that the change you made to the engine could have contributed to any possible future engine problems. An intake manifold isn't something as innocent as a cat or axle back exhaust replacement.
Second, as I remember reading in a Motor Trend(I think) manifold comparison article there is some custom modification involved with a GT350 manifold swap because there are no provisions on one for an auto trans as there are differences between manifolds on auto and manual transmission equipped engines.
