4.6 Swap issues

I have a 98 GT. When I got it the motor was shot so I swapped it with a 98 Expedition 4.6L, after swapping many items from the Mustang motor. I put the PI intake and used the gaskets that I had for the PI intake but I think this is where my issues start. I got it running and now it is leaking water pretty bad on the back side between the motor and trans. I can also see the antifreeze pooling around the front of the right bank by the mating surface of the intake and head. When I put the gaskets on I had to break off the alignment pins on the gaskets so that it would go on there. Is there anyone that has done this as well or am I screwed and have to use the intake from the Exp engine, which causes more issue for hoods and such. An help would be appreciated as I am beyond frustrated at this point.

I hit the wrong button on the forum and it made me do this. Sorry guys.
That is sound advice. I was using the PI gaskets but no silicon. I will give that a shot. Thanks for the advice. More to come.....
It was actually the heater core hose that runs in the valley that had a pin hole in it. I replaced it and now that situation is fixed. Thanks for all of the help guys.
