So on the 6R80 equipped 11-14 GT's such as mine, there is an additional hose (Brake Aspirator line) on the stock airbox. I can't find much information about it but all I know is that the auto has it and the manual version of the GT does not. On my old CAI the hose did not fit AT ALL. I'm looking for a CAI that works well with my 2011 GT 5.0 auto, with the stock throttle body/intake and good performance (mild Intake air temps, not expecting crazy performance)

You won't get any extra performance out of any CAI unless the other parts downstream from it are replaced like the intake manifold, cams and/or heads. At least the intake manifold is necessary if you want to see any tiny gain whatsoever from a CAI. A mostly stock engine's air needs are more than being met by the stock airbox and TB until you replace the other major induction parts mentioned or add forced induction first.
CAIs are often sold along with tuners. On a pretty much stock engine if you have an aftermarket tuner then the tuner itself will give you a few HP but not a CAI.
I believe most CAI kits out there are made both for auto and manual. It makes more sense for them to make just one kit where you can plug off the unused port if you have a manual instead of two.
You didn't say what brand CAI you had but I recommend reading reviews first. Steeda is known to be a high quality brand.

All else fails and you are dead set on a cai, then:
Get the one you like
Install a male-to-male coupler into the intake end of the line
Tap a hole in the cai and insert a grommet with an inner diameter that matches your coupler and fits snugly so it doesn't wiggle out

Or see if its possible to stick a valvecover breather filter on in place of the whole hose. Do your research on that though, you're messing with something involving your brakes - don't go slapping crap on without RESEARCH INTO EXACTLY WHAT IT DOES

Steeda offers a manual-to-automatic conversion kit, which is probably an over-priced, packaged version of what Forddenial suggested

Steeda is probably (debatably) one of the best intakes and it appears they do not sell a special model for the automatic transmission. I did not read every word of the product description, it might be in there somewhere. I do see two ports, maybe one is for the automatic connection and it needs to be capped off for a manual. Or maybe for the automatic they expect you to buy the intake and the conversion kit.

Replace your air filter every 10,000 miles.

You will make more power, not throw DTCs, and your wallet will be heavier,
