How much hp is lost through the drivetrain with an auto trans on a 2003 gt?

15% is pretty universal. If you take the 300hp that a stock GT is rated at, 15% off of that is 255, which is right around where I have seen stock GT's run on the dyno, a few are actually higher.

99-04's are putting down 210-220hp bone stock with an auto, so they lose about 15-18%.

hp loss

It does start at 15% and thats with a manual trans. Automatics lose a lot more power through the drive train, starting at 20%. One of the easiest ways to prevent loss at the wheels is to replace your stock motor mounts with solid mounts. When you limit the engine movement when accelerating, you concentrate more power toward the rear wheels, instead of the body.
