I have a 2001 Mustang 3.8L V6 convertable. Something is draining the battery down to < 10 volts in 2 days. A mechanic checked it and said that it was the pcm or the wiring to it causing the problem. If I buy a reman pcm and the manufacturer flashes it according to the VIN and model # of the old pcm, will I still have to take it to a FORD dealer to have it re-programmed for PATS? I

Yes, and after you purchase a new computer, tow it to the dealer to re-program the PATS system, you'll be out $300+ and the problem still isn't fixed. Take your car to Advance or Autozone, and have them do a load test to check your battery and alternator......
