I am replacing my clutch because of the throwout bearing is making noise. I decided to buy a clutch replacement kit that includes a throwout bearing, but i also see a pilot bearing available. Is there a difference in the two? If so should I get both and replace them along with the clutch?

I would recommend replacing both. The pilot bearing is located at the rear of the crank. It is accessible with the flywheel in place.
Also, resurface the flywheel whenever the clutch is replaced.
Do a search here, there are some other parts you may want to replace while your in there. You don't want to have to go back in later.
