SES 2002 Mustang GT throwing codes

My mustang is throwing codes. It is also clicking/ticking pretty loud. 2 of the codes are because it is running lean. Here are the codes:

P1000 OBD2 system
P0355 ignition coil?
P1131 lean
P1151 lean
P0316 misfire
P0300 misfire

I have already changed 4 of the spark plugs on the driver's side and am changing the others tomorrow. I just want to know what my course of action should be. I really want to fix this! Thank you!

P1000 is nothing to worry about. P0355 means integrated coil on plug failure p1131 and p1151 are both related the lack if H02S switching. P1131 and P1151 are both related to P0316. P0300 is a random misfire detected and P0316 Is something I do not recall. For diagnosis of this there is some steps you can do but they are too long for me to type on my phone, if wmburns gets on here though, he is really good at giving diagnostic steps for you to follow.

Recommend focusing first on P0316. Likely P0355 is related. Always focus first on the misfire DTC's.

Be on the look out for the "spark plug" to have been blown out. This is where the spark plug has pulled the threads out of the head. This can often damage the COP itself as well.

Also be on the lookout for excessively worn timing chains. For an easy test cut the oil filter open and check the element for metal bits.

Important. rule out a wiring issue to COP #5 before replacing anything. Next I would move COP #5 & #6 to another cylinder to see if the problem follows the COP.

If the COP is good and the wiring is good, this raises the possibility of this being a bad PCM coil driver.

However, I would never replace the PCM until the COP signal return lines have been "rung out" and confirmed to not have any stray voltage or stray grounds.

Open coil driver circuit in harness

I have changed the spark plugs and moved around coil packs. at first i only had a misfire in one cylinder, but now a week later I have misfires in 1,2 and 4 again. Also the clicking or ticking that i hear is still there. when the car warms up fully it is not that loud and doesn't do it consecutively. I am very concerned about this noise.
Are you positive that the CORRECT COP's have been used for this application? The DOHC does use different COP than the SOHC uses. The wiring is different.

I could see a case that mix/matching COP's from different applications could cause confusion.

Bottom line. Any DTC that calls out a "Circuit Malfunction" indicates a circuit failure at a low circuit level. Hence the reason to look at wiring, connectors, failed parts, or wrong parts.

Consider performing a compression test to check the motor's basic health.
Compression test will tell alot. I had something similar happen to me. Only code I had was the P0316 misfire on startup. I didnt catch mine early enough but if did give me a reason build a nasty 2v engine. My timing chain guide broke allowing the car to advance timing a bit and then trashed the bottom end of the engine. Good luck
