Transmission woes!

I am new here so If I mess up just tell me and I will do my best to not make the mistake again. With that I will get to the marrow of my problem. I have a 94 Mustang GT it has a 5.0 HO and a T5 not sure if it's the original motor and transmission. My problem is the transmission lost the rear seal and leaked all the fluid and locked up. I want to make sure I get a transmission that will bolt up and basically work without any or at least very much modification. My question or questions are: What will bolt up? What changes are required for which transmissions? I prefer to put a 5 speed back in it but am considering all options. That includes automatics. Are T5's from a v6 and i4's the same? Which transmission is the most durable and dependable. I have already done a lot of searching but I have found false information or haven't found the answers I am looking for. The reason for not rebuilding or replacing with the same transmission is it has been hard to find one that is rebuildable or in useable condition. The information is also something I think would be handy if I have transmission trouble again. One more thing is there an issue with the T5 with some having hardened gears and/or a longer or shorter input shaft that would make them not bolt to 5.0 HO, cause damage to the gears? If they can be swapped will they hold up to stock HP if not how much can they hold up to? Thank you in advance for any help and all responses.

Another T5 from a 1994-04 Mustang will be the most sensible and also the least expensive and amount of work. You can't really put an automatic in it since an AOD automatic would be electronically controlled by the PCM and you don't have the wiring, sensors, and PCM to control it.
From my understanding the 1994-95 5.0 T5 itself isn't any different from the 3.8(1994-04). It is definitely different from the 1993 and older 2.3 and 5.0 though. The 2.3 version had both a smaller and shorter input shaft and had different gear ratios. The 1993 and older 5.0 input shafts were just shorter.
I think the v6 version is the same basic trans as the 5.0 other than the gear ratios but it used a different bellhousing which puts the starter in a different location to accommodate the 3.8 flywheel.
The 1999-04 T5s supposedly had better rated internals for strength but I think the later transmissions had minor differences like no speedo gears in 1996+, different sensors, etc. but nothing that would be a big deal. I think everything different should be able to be swapped over from your original trans to a newer one up to 2004. However, for a no worry swap you would need a 1994-95 Mustang 5.0 T5.
