What's the difference between old and newer TR-3650?

I've tried to look at the difference between the older TR-3650 (01-04) and newer ones (05+) but can't seem to find any info on this.

I ask this becuase my T-45 went out and I would like like to get a used TR-3650 but not sure if I have to stick to certain years? I know all will bolt on to the engine block (they're all modulars) but not sure if the input drive shaft will change, trans cross member will fit? or my sensors will work?

Just trying to get clarification if all TR-3650 will fit my 2000 without too much issues, and if there is, what will be needed to make it work for my car.

I believe the later ones have the shifter handle in a different location since the cars are different...
Why not just get a good rebuild on the T45? With updated synchros it's a great little tranny, mine lives happily behind my supercharged dohc...

Normally I would rebuild it to withstand a higher HP but since Im highly considering selling my car, I just want to get it running with no issues.

I came across a cheap tr3650 from an 06 Mustang GT. That's why I'm asking about fitment issues. I know a 96' T45 will fit (by changing the tail shaft) but the chances of that tranny being abused are most likely than on a newer model.
