Couple of questions here...

Does anyone have the wiring diagram for the A/C unit itself? I stupidly unhooked all the wires from the A/C unit and though I've got it hooked back up to the Fan switch, it's obvious that it's wrong.

Another question is for the compressor itself. When I turn on the A/C, the whole car shakes. Looking under the hood the compressor is shaking the engine pretty bad and doesn't sound all that healthy - squeaks, etc. It does work surprisingly. Should it be rebuilt, or is there maybe something else that needs to be tightened down?

And lastly... if I put a new one in there, is there a R12 replacement? I remember it being fairly expensive to purchase R12...

There is an alternate option for R12 but I don't remember the name (I'm sure you can google it). If I remember right, the benefit of the alternative is that it doesn't beat up the ozone quite as much as R12 does.

Also - the latest edition of Mustang Monthly advertises a new compressor that'll work for your 66 that uses the new stuff (not R12) and the compressor is only about 1/2 the size of the original compressor and is less of a load on the motor (or so they claim). If you're considering a rebuild on the compressor, or even purchasing another one, the new-type compressor might not be a bad idea

Wouldn't I need to change everything, not just the compressor if I went outside of R12?

For the wiring, what I was looking for was inside the A/C hanging unit - I wired up the fan switch wrong... I think I might have figured it out, but the compressor only kicks on when the Fan is on '1'.

A lot of people convert to the Sanden brand compressor and R-134.
You should replace the receiver/drier and replace the expansion valve with one calibrated for the R-134. Oh, flush everything out too.

I've bought from these guys and had good luck. They should have the Sanden compressor conversion as a kit.
